Some people complain about the service being a bit rude. If you follow their (well-posted) rules [1], you are good to go, though. They have never been anything but very nice to me.

I get cranky about the alone-sit-at-the-bar rule. I once walked in there when there was one other patron and they told me to sit at the bar, even after I pleaded a bad back. Hmph.
I think Kelly's in Ball Square serves breakfast until 2 or 3 in the afternoon. Also, I am sure that the Bickfords on Broadway on the other side of Winter Hill serves breakfast all day, as does the S&S in Inman Square.
Seconded Sound Bites - a totally different experience during the week, even relaxing. Also Rosebud until 3. And Renee's is open until 1:30. And - and! - True Grounds makes breakfast sandwiches until around 1pm.
There's also Rene's Cafe up Holland St, halfway to Teele Sq. They close around 1 or 2, and are open most weekdays (I think they are closed on Monday or Tuesday).
I second Andy's in North Cambridge. It is a great place and you can order breakfast at any time. It is very close to Spirit on Mass Ave. They close at 3pm daily.
A little further afield there is the Paul Revere Diner a block from the West Medford commuter rail station (the 94 out of Davis goes past it), and The Lighthouse in Medford Square next to the bookcellar cafe (96 bus).
i had lunch there once. it was very good. huge portions. fresh food. although the atmosphere of the place is a little dingy and dark-- slightly unwelcoming. maybe that's just because it was late in the day and they wanted to close... and there was no one else there but me.
The Broken Yolk on College right at Powderhouse Circle serves breakfast all day, though I'm not sure how late they're open (5ish?) And the owner is *really* nice and the food is very homey.
