I think you've got it pretty well-organized. I would suggest bumping the MBTA up with the gov sites. This grouping seems more random; I almost want to suggest putting 2 & 3 in their own subgroup of political & politically charged things, but then you've just got two (unles there's another that I'm missing)

Moving MBTA.com up is a good idea. I'll do that now. The rest of the list is a bit random, I'll admit. Other suggestions for improvement are welcome.
